In Fusion 360, go to Preferences, then make sure the "Default modeling orientation" is "Z up". That might fix the orientation exporting issue.

Nice design! I have the same issue with Fusion 360. A workaround I found is to "3D" print the object from within Fusion (which really just exports it to your 3D printing slicer software). From there I get the model in the correct orientation (flat on the build plate) and then from the slicer, save to STL. I've done this with Cura 15.x and it worked.
