I'm new to building 3d printer. The mightyboard seems compatible with the drivers A4988 and DRV8825. May I know if you tried using those with compatible stepper motors? Can you tell roughly how to wire up the motors, drivers and the encoder?

Can you tell at what resolution are your encoders set? What type of drivers are you using to drive those brushed DC servos? I would like to see a video to hear the difference....I already used that type of motors and I suppose your printer is much quieter now. Go on with this impressive upgrade!

Encoders were set to 2048 counts/rev However, be conscience of limitations of current 8 bit AVR and firmware. To hit reasonable speeds, you cannot have a resolution greater than about 88 steps per mm before the stepper interrupts are being driven in higher order pulse modes. In short, AVR is just not the best processor for such an advanced system. Drivers are Gecko 320X.
As such, I used the pulse multiplier to reduce the pulse count to get to 80 steps per mm. In other words, the Gecko drivers let you use a very fine resolution at the motor, but then use a pulse multiplier to take the pulses from the microcontroller and make it look like it sent more steps. So keep in mind, regardless of what settings I used, your setup needs to be customized to the pulleys you used. Bottom line is to keep in in the acceptable range of 40-80 steps per mm, lower being faster but higher possible speeds.

The instructions are not very instructive. What parts are needed? What tools? How to assemble? What to be careful about?

As for tools, a machine/ fabrication shop is the best way to build it.
Laser cutter, water jet, milling machine, lathe, drill press, soldering iron, heat gun, 5/16 thread tap, metal bandsaw, etc.

I built it without instructions of any kind, heck, not even a diagram. Kinda covered by work in progress statement.

"What to be careful about?"
You should be careful not to build this as your friends/ family will leave you and you will have no life with this running print jobs that are measured in weeks.
Expensive, and by that, I mean divorce is expensive, on top of the cost of the printer and the amount of plastic you'll run through it.
