Here's my peronal collection of things that fit the bill:

type of models:

  • bulk limit designs (to be converted to models that specify atom positions lateron)
  • diamondoid models (nanoengineer-1)
  • structural DNA nanotechnology
  • artificial de novo protein design

design rules:

  • bulky designs without unproportionally thinn pieces (also good for current day 3D printers)
  • surfaces preferentially oriented normal to the to the main crystallographic axes 111 110 100
  • maybe preferrence of hinges over sliding rails (for early nanorobotics)
  • make use of positive locking to back up energetic locking (=snap in) and do not use friction fits at all

things of interest:

  • metamaterials
  • basic machine elements (.. gear systems, chains, ..)
  • mechanical analogies to fundamental electric components
  • mechanical logic
  • linkage mechanisms
  • block manipulators (adapters ...)
